1. Executive Summary¶
The Single-Cell Intelligence Agent is the twelfth intelligence agent in the HCLS AI Factory platform. It provides RAG-powered clinical decision support for single-cell transcriptomics, spatial biology, tumor microenvironment profiling, drug response prediction, and CAR-T target validation.

2. System Overview¶
2.1 Purpose¶
The Single-Cell Intelligence Agent resolves single-cell transcriptomics data into clinically actionable insights. It addresses the "resolution gap" in precision medicine by operating at individual-cell granularity rather than bulk-tissue averages.
2.2 Capabilities¶
- Cell type annotation with Cell Ontology mapping, marker-based scoring, and LLM-augmented consensus
- Tumor microenvironment classification into four immunophenotypes (hot-inflamed, cold-desert, excluded, immunosuppressive) with treatment recommendations
- Drug response prediction at cellular resolution using GDSC/DepMap signatures
- Subclonal architecture detection with escape risk scoring and timeline estimation
- Spatial transcriptomics analysis across Visium, MERFISH, Xenium, and CODEX platforms
- Trajectory inference for differentiation, activation, exhaustion, EMT, and stemness
- Ligand-receptor interaction mapping with CellPhoneDB/NicheNet-style analysis
- Biomarker discovery with cell-type specificity scoring and clinical correlation
- CAR-T target validation with on-tumor/off-tumor safety profiling
- Treatment monitoring through longitudinal clonal dynamics tracking
