2.1 Purpose

The Single-Cell Intelligence Agent resolves single-cell transcriptomics data into clinically actionable insights. It addresses the "resolution gap" in precision medicine by operating at individual-cell granularity rather than bulk-tissue averages.

  • Cell type annotation with Cell Ontology mapping, marker-based scoring, and LLM-augmented consensus
  • Tumor microenvironment classification into four immunophenotypes (hot-inflamed, cold-desert, excluded, immunosuppressive) with treatment recommendations

  • Subclonal architecture detection with escape risk scoring and timeline estimation
